MSQuant: First public release for v2.0.

This is the first public release on the road to v2.0 of MSQuant. This version is 3.5 times faster for quantitation and about 40% faster for PTM scoring and MS3 scoring. It is also snappier when using manual validation in the Protein Validation window.
